Years after the Great War in Armored Trooper Votoms, MellowLink has decided to hunt down the general that tried to kill him and his squadron and take vengeance for his departed comrades. MellowLink has the unique talent of being an Armor Hunter — that is, without using mecha, he manages to take down enemy mecha by himself, with the aid of a giant mecha-killing gun and his trusty combat knife.

Jinki follows the story of the main character Aoba, a lonely teenage girl who excels at building plastic model robots. One day, she is kidnapped by her own mother to the jungles of South America, where an organization called "Angel" is preparing a robot named Combat Robot Moribito Number 2 ("the Guardian") to do battle against ancient "jin-ki" ("human machines").

A group of five young men who have been gifted with mystical, superpowered samurai armor in order to fight against an otherworldly invasion from the "Phantom World," a dark dimension headed by the evil warlord Arago. Arago (who in his initial incarnation appears as a giant spectral, glowing helmet, and later grows to gigantic size) was originally vanquished centuries ago in his first invasion attempt by a holy man who later appears in the series to counsel the heroes. Arago's henchmen also wear mystical armor, each with different weapons and a different specialty. It is revealed later in the series that both the heroes' and the villains' mystical armor are parts of the same ultra-powerful suit of armor that was broken up when Arago was originally defeated, creating an interesting good vs. evil dichotomy in the warriors' own arms and armor.

Life sucks for Hibiki. In the very near future, a race of huge, insect like aliens is discovered traveling the galaxy. These aliens seem dedicated to the eradication of the human species as it takes its first steps away from the solar system, and they are getting closer and closer to Earth. Humanity has responded by developing spacegoing battleships and giant fighting robots (original idea there). These robots are piloted by the best and brightest of Earth's youth, picked from training schools around the world.

The story begins in the year 2023, not long after the first battles with the aliens, and centers on young Noriko Takaya. Although Noriko's father was a famous Captain in the space fleet who was killed during one of the first battles of the war, her own talents as a pilot are questionable. Nonetheless, she has entered a training school. Through the series Noriko, joined by the beautiful and talented Kazumi Amano, will fight to overcome the trauma of war, the doubts of her peers, and her own lack of confidence.
